At Akif CPA, we often meet business owners who come to us with a simple request:
“Can you fix my QuickBooks?”

The truth is, accounting cleanup isn’t simple. When your QuickBooks or Xero files are full of errors, negative balances, or missing reconciliations, it takes a methodical, step-by-step approach to restore order and accuracy. That’s why we developed an internal Cleanup Checklist that guides every project.

In this post, I’ll walk you through the key steps we follow to get messy books back on track.

Step 1: Start with a Summary Review

Before diving into details, we start by pulling key reports:

  • Profit & Loss (year-over-year)
  • Balance Sheet (year-over-year)
  • IRS-filed tax returns

We compare these reports to see where things don’t match up. If the books don’t align with filed returns, that’s a red flag. Many bookkeepers skip this step, but without it, you’re just patching the books — not fixing them.

Step 2: Review the Chart of Accounts

A common problem is accounts being classified incorrectly. Expenses might show up on the balance sheet or vice versa. The first task is to ensure all accounts are in the right place — either on the Profit & Loss statement or Balance Sheet.

Step 3: Fix the Balance Sheet

This is where most issues hide. We carefully check:

  • Bank Accounts: Ensure reconciliations are done properly, with no large negative balances or uncleared transactions.
  • Inventory: Make sure it’s not showing negative values (which should never happen).
  • Accounts Receivable/Payable: Verify invoices and bills are accurate and not duplicated.
  • Undeposited Funds: Confirm these are cleared correctly when using invoicing features.
  • Assets & Depreciation: Match with tax returns to ensure purchases, sales, and depreciation are recorded.
  • Loans: Break out principal vs. interest properly. Otherwise, you may end up paying more in taxes.

Step 4: Review Liabilities & Payroll

Payroll liabilities are one of the biggest problem areas. We verify:

  • 941s and state filings match your books.
  • Wages, deductions, and employer taxes are recorded accurately.
  • Long-term loans are reported correctly (not just lumped together as a single payment).

If payroll or loan balances are off, your Profit & Loss statement will also be wrong — and that can cost you in overpaid taxes.

Step 5: Review Income & Expenses

On the Profit & Loss side, we check:

  • Sales and revenue are properly recorded.
  • Sales tax isn’t being included in income.
  • Expenses are categorized in the right buckets.

This step ensures you have reliable financials for tax filing, financing, or business planning.

Why Cleanup Matters

Bad bookkeeping leads to bad outcomes:

  • Overpaying on taxes.
  • IRS issues from mismatched filings.
  • Loan rejections because banks don’t trust your statements.

Great bookkeeping, on the other hand, leads to:

  • Tax savings through accurate deductions.
  • Reliable financials for growth, planning, and financing.
  • Peace of mind knowing your books are clean and accurate.
